Handbrake works on a Mac/Windows/Linux machine. Go to the downloads page and you will see the Windows version.

I have never had a problem. And I have never heard of anyone else having a problem.

I’m going to assume you are downloading ISOs from somewhere. That is your main legal concern. The downloading of the ISO could get you in trouble. Converting it for your iPod shouldn’t be a concern.

I wouldn’t worry about that. That should fall under “Fair Use” and it doesn’t violate the DMCA.
