I am trying to read the report for my google affiliate account but I can’t tell what is the part I am actually earning. Is it the publisher fee?

You have to have a Google Affiliate Account to generate (read) a report.

Once you have an account, click the Reports tab and click the appropriate report type.

After that, your options are:

-Performance
-Account-related
-Creative
-Product-related
-Search-related
-Data feed
-Accounting
-Saved

Then select a date range.

Then select a publisher detail.

Then select the appropriate data view.

Then select the number of desired results.

Finally, click Generate Report.

When the report is generated (a moment or two), click Export to Excel and you’ll have the report!
