How can I convert this .mkv file without it being shortened?

I’ve been trying to convert an .mkv movie to watch on my PS3, but whenever I convert it, half of the movie is cut out. I later tried converting it to an iPod-recognizable format, only to find out that the movie was STILL being cut short. Is there a way to fix this? Or is the .mkv file bad?

What program are you using to convert it?

mkv2vob, TSMuxeR, Handbrake, MKVToolnix, and Quicktime (with plug-ins).
None of them have worked.
